As Mothra emerges from a cocoon under a waterfall, she flies her way toward Godzilla, who is alive but weakened and healing underwater. As Mothra and Godzilla are talking, Monarch locates the two. Mothra and Godzilla "have a thing," as Barnes puts it, and the crew agrees. Ghidorah was one of the most feared Titans and would fight Godzilla for dominion, according to historical writings.
Mark, Serizawa, Ilene, and Coleman go to Godzilla's location with the goal of reviving him. It is said that it could take years for him to fully heal. He blasts her, only knocking her out of the van, but buying Godzilla time to build his nuclear pulse. “Long live the king,” Emma says before she dies. Skyscrapers melt and everything else catches fire. Finally, Big G sends a tremendous blast toward Ghidorah, first to singe off his wings and then to take out his two side heads. It appears Ghidorah's head emerges from the smoke after one more blast... Except it's in Godzilla's mouth, and he kills it.
Soon, the other Titans arrive in what remains of Boston. Even Rodan bows before Godzilla. Mark, Madison, and the rest of Monarch watch in disbelief. Godzilla then lets out a victorious roar.
After the credits, Jonah and his men follow a man who gives them one of Ghidorah's heads. Jonah says he will take it and use it for an unknown reason.
Eco-terrorist Alan Jonah and his squad capture Dr. Emma Russell and her daughter Madison some years after Godzilla first appeared in San Francisco, and they plan to utilize a gadget Emma invented called The Orca to connect with Titans and awaken King Ghidorah. Emma uses the Orca to tame a freshly born Mothra, and Jonah is impressed by its abilities.
To stop Jonah from getting what he wants, Emma's ex-husband, Mark, has joined Monarch's team of scientists and soldiers. But they are too late to stop Emma as she frees Ghidorah. During the first fight between them, Godzilla is killed by the beast. During a conversation with Mark, Emma tells him that she has been working with Jonah on a project that will bring balance back to the Earth. To get back at Ghidorah after getting rid of Rodan's volcano, he kills a whole squad of soldiers and then fights and loses to him. The three-headed dragon then shows that he is in charge, which causes the other Titans to rise and start causing trouble.
The military unleashes a bomb that badly damages Godzilla. He is recovering underground, but Monarch knows that a nuclear would speed up the healing process. Dr. Serizawa freely descends to aid Godzilla's recovery.
She leaves Jonah and heads into Boston to find Madison after bringing the Orca to Fenway Park and calling the Titans there. When Godzilla and Mothra go up against Ghidorah and Rodan, the stakes could not be higher for the final showdown! To save Godzilla, Mothra gives herself to Ghidorah, sacrificing herself in the process but allowing her essence to infuse Godzilla with strength. For the sake of luring Ghidorah away from Godzilla, Emma sacrifices her own life. Finally, Godzilla uses the nuclear pulse from the nuke to completely destroy Ghidorah. Afterwards, the rest of the Titans arrive and bow to Godzilla as their new leader.
Things are being set up for Godzilla to fight Kong while a Mothra egg is found. Jonah, on the other hand, gets one of Ghidorah's heads to use as a test.
